So what I want is to cut out the electronic module (which includes the cdi) and just use the 2 coils (magneto in top right of the diagram) and built a cdi to power the ignition coil and get spark. I have looked all over and can not find a replacement module so this is a last option.

There`s a 2 stroke wiring diagram which seems to illustrate a 5 connector cdi. A couple of the colours are different but the black does seem to tie in with earth, and seems to be on a 2 connector plug with the coil wire which would point to the orange being coil. Black red, red/white seem to tie in with stator wires.

Connect the blue/green wire from the engine to the blue/green wire of the CDI unit and then connect the black wire of the engine to the black wire of the CDI unit. Now fix the red wire of the kill switch onto the frame by using the top bottle holder screw and the wiring is complete. Also while your at it, why not cable tie your wires to the frame.

It actually fires during the exhaust stroke too, but nothing happens. A lot of cars do the same, it's called "waste firing".
