The E36 models do not have a starter lock-out switch on the clutch pedal, so this is not an issue for your swap. However, you will need to play with the harness and wires for the automatic shifter. You will need to connect the wires for the park/neutral switch (for the starter to operate) and run the reverse light wires from the shifter harness, to the switch on the 5-speed transmission.

I found the link to all of the ETM's I used for the swap. Just look up your, and the donor E34/36 harness by year and you'll have all the information you need. I had also read about E36's using a dummy relay in the place of the auto transmission selector, but I didn't have to make any mods to the trans wiring like scottinAZ just mentioned.
